I think the issue you were talking about with the Zune, was that issue with the Zune 2 when it was released, that it would not sync DVR-MS files if they contained Digital Dolby audio, it was a licensing issue I think rather than a technical one. Not sure if that ever got resolved?

Thought you might have mentioned the "native transcoding" in Windows7, I can play MKV's on the XBOX 360 extender with just the Haali Media Splitter installed on the PC. But the picture quality is not that good yet, although build 7229 is an improvement over build 7077 in this area. And of course there is that DIVX technical preview which I've not tried as yet but I hear works very well for MKV's on extenders.

I still thing using VideoRedo to quick stream DVD's VOB's in to DVR-MS files is the best solution for DVD playback (main movie only) on the extenders. Or if your too lazy to do that Transcode 360 is still a good option under Vista Media Center.
