DVRMStoWMVHD (http://babgvant.com/files/folders/dvrmstowmv/default.aspx) will transcode AC-3 into a WMV file that can be sync’d to the Zune.
You’d want to use a prx that targets 2 channel WMA (DVRMSToolbox has one for the Zune) because by default DVRMStoWMVHD will select WMAPro with the number of channels present in the source material.
